Hammer/Puzzle Maker conflict?

This has happened twice. The first time, I verified game cache integrity and it allowed me to compile new chambers, but the lighting was totally wrong; everything was extremely bright. I reinstalled Portal 2 (and the authoring tools) and this fixed the problem. Obviously I can't keep doing that though.
My system:
Windows 7, 64 bit.
Intel i7-2600K
ATI Radeon 5700 series (forget which)
8 Gb RAMIf anyone can help I would massively grateful - I really enjoy mapping but cannot!

And yes, when I delete indicator lights in hammer, I fall in that black endless space. I can hear my puzzle elements working, but I cant see them. >-<
