Custom Instances Question

If I use custom instance in my map and upload the map here, do I need to provide the custom instance along with bsp?

No; instances get collapsed into the .bsp file upon compilation. If you are also uploading the .vmf, though, for documentation, then yes, otherwise people won't be able to see the instances in the map file.
